Although I removed a subscription that I deleted via App Store Connect from everywhere via revenucate, I get this error when trying to delete it from the products section: “ There are transactions in the system using this product. ” 

But I am 100% sure that the product I want to delete is nowhere to be found. Why is it not being deleted?

Products can’t be deleted in our system when there are existing transactions for them, even if they were test purchases. If the transactions were made by sandbox users, you could delete those users and then delete the product. However, if they were real transactions, then the product cannot be deleted. 

There’s no harm in leaving the product in RevenueCat - as long as it is removed from the App Store and not included in your Offerings, users will not be able to attempt to access it again.
